I, too, have suggestions.
While this application is simple and generally great for its intended use, there is one big flaw: it is far too easy to lose your time. The Reset and the "-" buttons are too easy to click accidentally, and there is no confirmation.
A simple confirmation ("Are you sure?") before resetting the clock or deleting the entire entry would be welcome improvements. Moving the reset button farther away from start-stop would also help, as would making the "-" button smaller.
The second problem is that this application does not behave in the expected OS X manner when closing the main window. When you click to close, the app shuts down, when instead it should remain running in the dock like standard Mac applications do.
